3 1 Summary Accurate translation of genetic information into functional proteins depends on intact messenger ribonucleic acid (mrna) molecules. Truncated mrnas cause synthesis of defective proteins and trap ribosomes at the end of their incomplete message. In bacteria, an abundant hybrid RNA molecule combines functions of both transfer and messenger RNAs and is therefore termed transfer messenger RNA (tmrna). During a process called trans translation, tmrna forms a stable complex with small protein B (SmpB) and is responsible for releasing stalled ribosomes and for specifically marking aberrantly synthesized proteins for proteolytic degradation. The termini of tmrna adopt a cloverleaf like secondary structure similar to canonical trnas, whereas the mrna like domain, which encodes a ten amino acid proteolysis tag and two stop codons, is separated from the trna like domain (TLD) by four pseudo knots. The TLD of tmrna is aminoacylated with alanine and delivered in an EF Tu dependent manner to empty A sites of stalled ribosomes. However, tmrna does not contain an anticodon and requires small protein B (SmpB) for ribosome binding. It has also been demonstrated that SmpB binds to the TLD and that aminoacylation rates of tmrna are enhanced in presence of the protein. Once tmrna is bound to stalled ribosomes, they recommence protein synthesis by translating the proteolysis tag that is encoded by the mrna like domain. After translationtermination, the the ribosome disassembles, which recycles the ribosomal subunits and the tagged, aberrant polypeptide chain, is proteolysed. In this thesis, the crystal structure of the TLD of tmrna in complex with SmpB is presented. It reveals that the TLD adopts an open, L shaped conformation and that SmpB binds to the elbow region, thereby stabilizing the single stranded D arm in an extended conformation. Despite some similarities with secondary structures of canonical trnas, the TLD has a strikingly different overall conformation. Based on this structure, a model for binding of tmrna to the ribosome is proposed, in which the SmpB TLD complex has been positioned into the ribosomal A site. As a consequence of the unusual conformation i

4 of the TLD the C terminus of SmpB points towards the small ribosomal subunit and tmrna is directed towards the elongation factor binding region of the ribosome. Zusammenfassung Die Biosynthese von funktionellen Proteinketten hängt unter anderem von der akkuraten Translation intakter Boten Ribonukleinsäure Ketten (mrnas) ab. Unvollständige mrna Moleküle haben die Synthese von verkürzten Proteinen zur Folge, wobei die translatierenden Ribosomen am Ende des trunkierten mrna Stranges hängen bleiben. Eine in Bakterien verbreitete RNA vereint die Funktionen der mrna und der trna und wird deshalb transfer messenger RNA (tmrna) genannt. In einem als Trans Translation bezeichneten Prozess bildet die tmrna einen stabilen Komplex mit Small protein B (SmpB) aus. Dieser Komplex sorgt einerseits dafür, dass die unterbrochene Translation korrekt beendet werden kann, andererseits wird das verkürzte Protein mit einer C terminalen Signalsequenz versehen, welche die Proteolyse desselben nach sich zieht. Die Enden der tmrna bilden eine kleeblattähnliche Sekundärstruktur aus, die derjenigen von trnas gleicht. Das Protease Erkennungspeptid und zwei Stop Codons werden durch die mrna Domäne der tmrna kodiert. Diese ist durch vier sogenannte pseudo knots mit der trna Domäne verbunden. Die tmrna wird an ihrem 3 Ende durch die Alanyl trna Synthetase mit Alanin beladen und bindet als Komplex mit EF Tu an die leere A Bindungsstelle von blockierten Ribosomen. SmpB ist für die Bindung der tmrna an das Ribosom essentiell. Anhand biochemischer Experimente konnte ausserdem gezeigt werden, dass die Aminoacylierungsrate von tmrna in Gegenwart von SmpB deutlich erhöht ist. Hat der SmpB tmrna Komplex an das Ribosom gebunden, kann die Translation wieder aufgenommen werden. Anstatt der verkürzten mrna wird nun aber die mrna Domäne der tmrna abgelesen, was zur Folge hat, dass das bereits synthetisierte und verkürzte Protein um das Proteolyse Signal verlängert wird. Ausserdem sorgen die Stop Codons am 3 Ende der mrna Domäne für eine korrekte Termination der Trans Translation, sodass sich der Komplex, bestehend aus tmrna, dem Ribosom und ii

5 der naszierenden Polypepidkette, auflösen kann. Die ribosomalen Untereinheiten stehen somit wieder für weitere Translationszyklen bereit und das fehlerhafte, markierte Protein wird abgebaut. Die Röntgenstruktur der an SmpB gebundenen trna Domäne wurde im Rahmen dieser Doktorarbeit ermittelt. Im folgenden Text werden die experimentellen Grundlagen, die zur Strukturbestimmung beigetragen haben, sowie die Struktur an sich dargestellt und diskutiert. Es konnte gezeigt werden, dass die trna Domäne eine L förmige Tertiärstruktur bildet und dass SmpB im Ellbogenbereich des L bindet und dass dabei der einzelsträngige Teil der trna Domäne stabilisiert wird. Obwohl die Sekundärstruktur dieser Domäne derjenigen von trna ähnlich ist, weisen die Konformationen beider Moleküle substantielle Unterschiede auf. Aufgrund dieser Struktur konnte ein Modell vorgeschlagen werden, welches den SmpB tmrna Komplex in die A Bindungsstelle des Ribosoms positioniert. Dabei zeigt der C Terminus von SmpB in Richtung der kleinen ribosomalen Untereinheit, wobei die tmrna in die Nähe der Elongationsfaktor Bindestelle des Ribosoms gerückt wird. Das Modell erlaubt ferner die Voraussage, dass SmpB zusammen mit der Akzeptorhelix der trna Domäne die Funktion einer regulären trna im Ribosom imitiert. iii
