F4053 Beschreibung Der SureFast Animal+Plant Control real time PCR Test dient der Funktionsüberprüfung der DNA-Extraktion mit gleichzeitiger Differenzierung zwischen Wirbeltier- und Pflanzen-DNA. Das Nachweisverfahren kann mit allen gängigen real-time PCR Geräten, die mindestens zwei Reporterfarbstoffe gleichzeitig bei 522 nm und 553 nm (FAM und VIC) detektieren verwendet werden. Die technische Gerätevalidierung wurde auf dem Roche LightCycler 2.0*, Roche LightCycler 480 II, Qiagen Rotor-Gene Q, Applied Biosystems 7500, Bio-Rad CFX96, Agilent Mx3005P und dem LTF MyGo Pro durchgeführt. Kreuzreaktionen Da die SureFast Animal+Plant Control real-time PCR Wirbeltier-DNA erfasst, wird auch humane DNA (Homo sapiens) nachgewiesen (siehe Seite 3: Interpretation der Ergebnisse). Zusätzliche benötigte Geräte und Materialien Real-time PCR Gerät mit zwei Detektionskanälen (522 nm und 553 nm) Real-time PCR Verbrauchsmaterialien (Platten, Folien, Kapillaren, Deckel) Pipetten, Pipettenspitzen mit Filtern Einmalhandschuhe Vortexmischer Zentrifuge mit Rotor für Reaktionsgefäße Protokoll 1. Herstellen des Master-Mix Die Gesamtzahl der für die PCR benötigten Reaktionen (Proben und Kontrollreaktionen) ist zu berechnen. Folgende Kontrollen werden empfohlen: Positivkontrolle, Negativkontrolle und Extraktionskontrolle. Es wird empfohlen den Mix mit 10 % zusätzlichem Volumen anzusetzen, um einen Pipettierverlust auszugleichen. Vor der Benutzung die Reagenzien auftauen, vortexen und zentrifugieren. Die Taq Polymerase sollte nicht aufgetaut und nicht im Vortex gemischt werden. Beispiel für die Berechnung und Herstellung von 10 Reaktionen: Komponenten des Master-Mix Menge pro Reaktion 10 Reaktionen (zusätzlich 10%) Reaction Mix 19,9 µl 218,9 µl Taq Polymerase 0,1 µl 1,1 µl Gesamtvolumen 20 µl 220 µl Master-Mix im Vortex mischen und anschließend kurz zentrifugieren. *Hinweis: Für die Benutzung des Roche LightCycler 2.0 ist eine Color Compensation (Farbstoffkalibrierung) notwendig. Herstellen des real-time PCR-Mix Pipettieren von 20 µl des Master-Mix in das jeweilige Reaktionsgefäß. Verschließen der Negativkontrolle (Die Negativkontrolle besteht nur aus dem Master-Mix). Pipettieren von 5 µl der Proben-DNA in die vorgesehenen Reaktionsgefäße. Verschließen der Gefäße. Pipettieren von 5 µl Positive Control in die vorgesehenen Reaktionsgefäße. Verschließen der Reaktionsgefäße. Kurzes Zentrifugieren der Reaktionsgefäße mit wenigen Umdrehungen pro Minute. F4053 Interpretation der Ergebnisse Die Auswertung der Ergebnisse wird mit der Analyse Software der jeweiligen real-time PCR Geräte nach den Angaben des Herstellers durchgeführt. Mit diesem sehr sensitiven Nachweis werden auch minimale Verunreinigungen durch die Ziel-DNA erfasst (z.b. Pollenflug, humane DNA durch den Bearbeiter). Dies kann zu positiven Signalen der Negativkontrollen führen. Erfahrungsgemäß liegt dann der CP-Wert der Negativkontrollen bei > 33. Die Positivkontrolle muss einen deutlich früheren CP-Wert aufweisen (ca. CP 18-20). Im FAM-Kanal wird der Parameter Pflanze detektiert. Im VIC/HEX-Kanal wird der Parameter Wirbeltier detektiert. Eine Probe wird positiv für Pflanze bewertet, wenn die Proben-DNA eine Amplifikation im FAM-Kanal vor einem CP-Wert von 31 zeigt. Die CP-Differenz der Proben-DNA zu den Negativkontrollen sollte mindestens 2 Zyklen betragen. Bei einem negativen Ergebnis einer Probe muss die zugehörige Inhibitionskontrolle positiv sein. Andernfalls sind in der Probe PCR-Inhibitoren vorhanden. In diesem Fall kann keine Aussage getroffen werden. Die Isolierung und Reinigung der DNA aus der entsprechenden Probe muss verbessert werden. 4 SureFast Animal+Plant Control (100 Reakt.) Art. Nr. F4053 Nachweisgrenze Die SureFast Animal+Plant Control real-time PCR hat eine Nachweisgrenze von 500 DNA-Kopien. Die hohe Nachweisgrenze ergibt sich durch die allgegenwärtige Anwesenheit von pflanzlicher und tierische r DNA in der Umwelt und der extremen Sensitivität des Nachweisverfahrens. Diese positiven Signale von der Umwelt müssen von einer möglichen positiven Probe unterschieden werden können. Die Nachweisgrenze des Gesamtverfahrens ist abhängig von Probenmatrix, Prozessierungsgrad, DNA- Präparation und DNA-Gehalt. Eine Übersicht einiger Matrizes und die erzielten CP-Ergebnisse gibt die Tabelle unten. 5 SureFast Animal+Plant Control (100 React.) Art. No. F4053 Description The SureFast Animal+Plant Control real time PCR controls the DNA-preparation. In addition a differentiation between the DNA of vertebrates and plants is possible. The real-time PCR assay can be used with established real-time PCR instruments, equipped for detection of two fluorescence emissions at 522 nm and 553 nm (FAM and VIC) at the same time. The technical validation of instruments was performed on Roche LightCycler 2.0*, Roche LightCycler 480 II, Qiagen Rotor-Gene Q, Applied Biosystems 7500, Bio- Rad CFX96, Agilent Mx3005P and LTF MyGo Pro. Cross reactivity The SureFast Animal+Plant Control real-time PCR detects DNA of vertebrates. That s the reason for the detetction of human DNA (Homo sapiens), (see page 7: Interpretation of the results). Preparation of the master-mix Calculate the total number of reactions needed (samples and control reactions). Recommended control reactions: negative control, positive control and extraction control. It is also recommended to prepare the master-mix with 10 % additional volume in order to compensate reagent loss. Allow the reagents to thaw, mix by vortexing and centrifuge before opening and use. The tube of the Taq Polymerase should be kept at -20 C and not be mixed by vortexing. Preparation of the real-time PCR-mix Pipette 20 µl of the master-mix into appropriate tubes/wells/capillaries. Close the tubes/wells or capillaries of the negative control (it is ready for PCR without any addition). Pipette 5 µl of sample DNA into the designated tubes/wells/capillaries. Pipette 5 µl of the Positive Control into the designated tubes/wells/capillaries. Centrifuge all tubes/plates or capillaries shortly at low speed. Place tubes/plates or capillaries into the real-time PCR instrument and start the run according to the setup. *note: For the use of the Roche LightCycler 2.0 the SureCC Color Compensation Kit I (Art. No. F4053 Interpretation of results The evaluation has to be made according to the usual analysis program recommended by the real-time PCR instrument manufacturer. With this sensitive real-time PCR kit it is possible to detect minimal contaminations by the target DNA (for example airborne pollen, human DNA from the operator). These can lead to positive signals of the negative controls. Experience has shown that in this case the negative control has a CP-value of > 33. The positive control should have a CP-value around CP The parameter Plant is detected in the FAM-channel. The parameter Vertebrates is detected in the VIC/HEXchannel. A sample is stated positive for Plant, if the sample DNA shows an amplification in the FAM-channel before a CP-value of 31. There must be a CP-difference between the sample DNA und the negative controls of at least 2 cycles. A sample is stated positive for Vertebrates, if the sample DNA shows an amplification in the VIC/HEX - channel before a CP-value of 31. There must be a CP-difference between the sample DNA und the negative controls of at least 2 cycles. A sample is stated negative, if the sample DNA shows no amplification in the FAM-channel or in the VIC/HEX-channel. A sample is also stated negative, if the CP-value is > 31 in the FAM-channel or in the VIC/HEX -channel. In case of a negative result of a sample a performed inhibition control must be positive. Is this not the case the sample contains PCR-inhibiting substances. Under these circumstances an evaluation of the samples is not possible. DNA isolation and purification for the sample need to be improved. 8 SureFast Animal+Plant Control (100 React.) Art. No. F4053 Limit of Detection The SureFast Animal+Plant Control real-time PCR has a limit of detection of 500 DNA copies. This high limit of detection is a result of the ubiquitous presence of plant and animal DNA in the environment and the extremely high sensitivity of the detection systems. These signals caused by the environment have to be differentiated from a positive sample. The assay limit of detection depends on sample matrix, processing grade, DNA preparation and DNA content. An overview of some matrices with the corresponding CP values shoes the table.
