4 EINLEITUNG Der peqgold Mycobacteria DNA Kit bietet eine schnelle und einfache Methode, um gezielt hochwertige mykobakterielle DNA aus Sputum, bronchoalveolären Lavagen oder Gewebeproben (z. B. Lymphknoten usw.) zu isolieren. In weniger als 2 Stunden gestattet er die Bearbeitung einzelner oder zahlreicher Proben, wobei jeweils bis zu 30 µg DNA isoliert werden können. Arbeitsaufwendige Extraktionen mit organischen Lösungsmitteln, wie Phenol oder Chloroform, müssen ebenso wenig durchgeführt werden, wie Fällungen mit Isopropanol oder Ethanol oder zeitaufwendige CsCl-Dichtegradientenzentrifugationen. Enzyminhibitoren und sonstige Kontaminationen werden vollständig entfernt. Mykobakterien-DNA, die mit dem peqgold Mycobacteria DNA Kit isoliert wurde, kann für alle Arten von Folgeexperimenten, wie PCR, RFLP-Analysen oder Southern Blotting weiterverwendet werden. FUNKTIONSPRINZIP Der peqgold Mycobacteria DNA Kit kombiniert die selektiven und reversiblen Bindungseigenschaften von PerfectBind Silikamembranen mit der Schnelligkeit und leichten Durchführbarkeit von Zentrifugationssäulenmethoden. Ein speziell entwickeltes und optimiertes Puffersystem erlaubt die Reinigung von bis zu 30 µg DNA mit Moleküllängen bis 60 kbp. Das Extraktionsverfahren beinhaltet hierbei die Vorbehandlung der Probe mit N-Acetyl- Cystein und den nachfolgenden Verdau mit Lysozym und Proteinase K. Das Lysat wird auf eine PerfectBind DNA Column geladen, in der die DNA-Moleküle an die darin enthaltene Silikamembran binden. Zellulärer Debris, Salze und andere Kontaminationen können durch zwei kurze Waschschritte mit speziellen Puffern schnell und effizient entfernt werden. Die gereinigte und qualitativ sehr hochwertige DNA wird abschließend in Elution Buffer oder sterilem, deionisierten Wasser eluiert. peqgold Bacterial DNA Kit Art.-Nr PEQLAB_v0815_D 1

Gelöste Proteinase K sowie Lysozym sollte aliquotiert und bei 20 C gelagert werden. Die Aufbewahrung der übrigen Kitkomponenten sollte bei Raumtemperatur (20 bis 25 C) erfolgen, so bleiben sie für mindestens 12 Monate ab Lieferung stabil. Kristalle, die sich während der Lieferung oder Lagerung im DNA Binding Buffer TB bilden, können durch Erwärmen auf 37 C wieder gelöst werden. BINDEKAPAZITÄT Die Bindekapazität der PerfectBind DNA Column beträgt rund 30 µg DNA. 6 WICHTIGE HINWEISE Bitte lesen Sie das vorliegende Protokoll vor der ersten Verwendung des Kits vollständig durch und legen Sie vor Präparationsbeginn alle für die Isolierung benötigten Materialien bereit.! DNA Binding Buffer TB enthält ein chaotropes Salz. Bei seiner Verwendung sollten deshalb Handschuhe und eine Schutzbrille getragen werden.! Bei niedrigen Außentemperaturen kann es im DNA Binding Buffer TB zur Bildung von Salzkristallen kommen. Diese Kristallbildung ist normal, sollte aber vor der Verwendung des Puffers durch Erwärmen auf 37 C rückgängig gemacht werden.! DNA Wash Buffer TB II wird als Konzentrat geliefert und muss vor seiner ersten Verwendung mit absolutem Ethanol verdünnt werden: Kit ml DNA Wash Buffer TB II mit 3.5 ml EtOH ( %). Kit ml DNA Wash Buffer TB II mit 35 ml EtOH ( %). Kit ml DNA Wash Buffer TB II mit 112 ml EtOH ( %).! Proteinase K wird als Pulver geliefert und muss vor ihrer ersten Verwendung durch Vortexen in TE Buffer gelöst werden: Kit Kit Kit mg Proteinase K in 150 µl TE Buffer lösen. 30 mg Proteinase K in 1.5 ml TE Buffer lösen. 120 mg Proteinase K in 6 ml TE Buffer lösen. Gelöste Proteinase K sollte aliquotiert bei 20 C gelagert und bei Bedarf frisch aufgetaut werden.! Lysozym Stammlösung (10 mg/ml) mit TE-Buffer ansetzen. Kit Kit Kit mg Lysozym in 500 µl TE Buffer lösen. 50 mg Lysozym in 5 ml TE Buffer lösen. 200 mg Lysozym in 20 ml TE Buffer lösen. Gelöstes Lysozym sollte aliquotiert bei 20 C gelagert und bei Bedarf frisch aufgetaut werden.! Einatmen von Staub/Rauch/Gas/Nebel/Dampf/Aerosol vermeiden. Schutzhandschuhe/Schutzkleidung/Augenschutz/Gesichtsschutz tragen. Bei unzureichender Lüftung Atemschutz tragen. BEI BERÜHRUNG MIT DER HAUT (oder dem Haar): Alle kontaminierten Kleidungsstücke sofort ausziehen. Haut mit Wasser abwaschen/duschen. BEI KONTAKT MIT DEN AUGEN: Einige Minuten lang behutsam mit Wasser ausspülen. Eventuell vorhandene Kontaktlinsen nach Möglichkeit entfernen. Weiter ausspülen. 9 PEQGOLD MYCOBACTERIA DNA ISOLIERUNGSPROTOKOLLE A. Isolation von mykobakterieller DNA aus Sputum Proben Benötigte Materialien, die nicht mitgeliefert werden:! Schüttelwasserbad oder Thermomixer vorgewärmt auf 37 C; auf 50 C und auf 95 C! 100 % Ethanol! Steriles, deionisiertes Wasser (optional)! Sterile DNase-freie Pipettenspitzen und Zentrifugenröhrchen! Elution Buffer bei 50 C vorwärmen 1. Isolierung der Bakterien Vorsicht im Umgang mit Mykobakterien; Infektionsgefahr! 200 µl Sputum in ein 1.5 ml Reaktiongefäß pipettieren und 200 µl NAC Puffer hinzufügen. Kurz vortexen und Ansatz unter kontinuierlichem Schütteln bei RT für 20 min inkubieren. Wenn kein Thermomixer verfügbar ist, den Ansatz während der Inkubationszeit 3 4 x kurz vortexen. Ansatz bei 8000 x g * (~ rpm) für 15 min zentrifugieren. Überstand sorgfältig, aber vollständig abnehmen. Pellet nicht verwerfen! 2. Zellwandverdau und Lyse Bakterielles Pellet in 200 µl TE Puffer resupendieren. 15 µl Lysozym hinzupipettieren und für 5 s vortexen. Ansatz bei 37 C für 30 min unter kontinuierlichem Schütteln inkubieren. Anmerkung: Dauer der Lyse kann verlängert werden. Nach Zugabe von 200 µl DNA Lysis Buffer TB den Ansatz für 20 min bei 95 C inkubieren und danach für 2 min auf Eis stellen. Zugabe von 25 µl Proteinase K und Inkubation bei 50 C für 30 min unter kontinuierlichem Schütteln. 3. Laden und Binden 400 µl DNA Binding Buffer TB zugeben und durch Vortexen oder Pipettieren sorgfältig mischen. Eine PerfectBind DNA Column in ein 2.0 ml Collection Tube stecken und 600 µl auf die PerfectBind DNA Column laden. Den Deckel schließen und für 2 Minuten bei x g* peqgold Mycobacteria DNA Kit Art.-Nr PEQLAB_v0815_D 6
10 zentrifugieren. Säulendurchfluss verwerfen und Vorgang eventuell wiederholen, bis das gesamte Lysat auf die PerfectBind DNA Column geladen ist. Collection Tube verwerfen. Anmerkung: Falls das Lysat nicht komplett durch den Filter zentrifugiert wurde, bei höherer Drehzahl oder längerer Zeitdauer erneut zentrifugieren. 4. Waschen I PerfectBind DNA Column in ein frisches 2.0 ml Collection Tube stecken und 500 µl DNA Wash Buffer TB I auf die PerfectBind DNA Column pipettieren. PerfectBind DNA Column im Tube für 1 Minute bei x g* zentrifugieren. Säulendurchfluss und Collection Tube verwerfen. 5. Waschen II Mit 650 µl komplettiertem DNA Wash Buffer TB II (siehe S.3) wie unter Punkt 4 waschen. Säulendurchfluss und Collection Tube verwerfen. 6. Trocknen (Essentieller Schritt! Zeit nicht verkürzen!) PerfectBind DNA Column in ein neues 2.0 ml Collection Tube stecken und durch zweiminütiges Zentrifugieren bei x g* vollständig trocknen. 7. Elution PerfectBind DNA Column in ein sauberes 1.5 ml Zentrifugenröhrchen stecken und die DNA mit 50 µl vorgewärmten (auf 50 C) Elution Buffer oder sterilem, deionisierten Wasser eluieren. Dazu direkt auf die Matrix pipettieren und für 2 Minuten bei Raumtemperatur inkubieren. Im Anschluss für 1 Minute bei x g* zentrifugieren. Nochmalige Elution mit 50 µl empfohlen! Bei jeder Elution mit µl Elution Buffer werden bis zu 70 % der gebundenen DNA eluiert. Zwei Elutionsrunden ermöglichen deshalb eine Wiederfindungsrate von rund 90 %. Dabei ist allerdings zu beachten, dass mehrere Elutionsrunden zwar den absoluten Ertrag erhöhen, dafür jedoch die Konzentration erniedrigen. Puffervolumina unter 50 µl führen zu erheblich geringeren Erträgen. Für die zweite Elution kann auch das erste Eluat verwendet werden. Dadurch wird bei höherer Endkonzentration ebenfalls der Gesamtertrag verbessert. Er bleibt aber ca. 30 % hinter dem Ertrag zurück, der bei einer Nachelution mit einem zweiten Aliquot Elution Buffer erreicht werden kann. * Umrechnung g (rcf) / rpm siehe Appendix, S. 36 peqgold Mycobacteria DNA Kit Art.-Nr PEQLAB_v0815_D 7
11 B. Isolation von mykobakterieller DNA aus Sputum Proben größeren Volumens (bis zu 5 ml) Benötigte Materialien, die nicht mitgeliefert werden:! Schüttelwasserbad oder Thermomixer vorgewärmt auf 37 C; auf 50 C; 68 C und auf 95 C! 100 % Ethanol! Steriles, deionisiertes Wasser (optional)! Sterile DNase-freie Pipettenspitzen und Zentrifugenröhrchen! Zusätzlicher NAC-Puffer muss bestellt werden! Elution Buffer bei 50 C vorwärmen 1. Isolierung der Bakterien Vorsicht im Umgang mit Mykobakterien; Infektionsgefahr! Bis zu 5 ml Sputum in ein 15 ml Reaktiongefäß pipettieren und bei 68 C für 30 min inaktivieren. Gleiches Volumen NAC Puffer hinzufügen, kurz vortexen und bei RT für 20 min inkubieren. Danach bei x g * (~ rpm) für 15 min zentrifugieren. Überstand sorgfältig, aber vollständig abnehmen. Pellet nicht verwerfen! 2. Zellwandverdau und Lyse Bakterielles Pellet in 200 µl TE Puffer resupendieren. 15 µl Lysozym hinzupipettieren und für 5 s vortexen. Ansatz bei 37 C für 30 min unter kontinuierlichem Schütteln inkubieren. Wenn kein Thermomixer verfügbar ist, den Ansatz während der Inkubationszeit 3 4 x kurz vortexen. Anmerkung: Dauer der Lyse kann erweitert werden Nach Zugabe von 200 µl DNA Lysis Puffer TB den Ansatz für 20 min bei 95 C inkubieren und danach für 2 min auf Eis stellen. Zugabe von 25 µl Proteinase K und Inkubation bei 50 C für 30 min unter kontinuierlichem Schütteln. 3. Laden und Binden 400 µl DNA Binding Buffer TB zugeben und durch Vortexen oder Pipettieren sorgfältig mischen. 13 C. Isolation von mykobakterieller DNA aus bronchoalveolärer Lavage (Luftröhrenspülung) Benötigte Materialien, die nicht mitgeliefert werden:! Schüttelwasserbad oder Thermomixer vorgewärmt auf 37 C; auf 50 C und auf 95 C! 100 % Ethanol! Steriles, deionisiertes Wasser (optional)! Sterile DNase-freie Pipettenspitzen und Zentrifugenröhrchen! Elution Buffer bei 50 C vorwärmen 1. Isolation der Bakterien Vorsicht im Umgang mit Mykobakterien; Infektionsgefahr! Bis zu 1 ml bronchoalveolärer Lavage in ein 1.5 ml Reaktiongefäß pipettieren und bei 8000 x g * (~ rpm) für 15 min zentrifugieren. Überstand sorgfältig, aber vollständig abnehmen. Pellet nicht verwerfen! 2. Zellwandverdau und Lyse Bakterielles Pellet in 200 µl TE Puffer resupendieren. 15 µl Lysozym hinzupipettieren und für 5 s vortexen. Ansatz bei 37 C für 30 min unter kontinuierlichem Schütteln inkubieren. Wenn kein Thermomixer verfügbar ist, den Ansatz während der Inkubationszeit 3 4 x kurz vortexen. Anmerkung: Dauer der Lyse kann verlängert werden. Nach Lyse mit Lysozym Zugabe von 200 µl DNA Lysis Puffer TB den Ansatz für 20 min bei 95 C inkubieren und danach für 2 min auf Eis stellen. Zugabe von 25 µl Proteinase K und Inkubation bei 50 C für 30 min unter kontinuierlichem Schütteln. 3. Laden und Binden 400 µl DNA Binding Buffer TB zugeben und durch Vortexen oder Pipettieren sorgfältig mischen. Eine PerfectBind DNA Column in ein 2.0 ml Collection Tube stecken und 600 µl des Ansatzes auf die PerfectBind DNA Column laden. Den Deckel schließen und für 2 Minuten bei x g* zentrifugieren. Säulendurchfluss verwerfen und Vorgang eventuell wiederholen, bis das gesamte Lysat auf die PerfectBind DNA Column geladen ist. Collection Tube verwerfen. 14 4. Waschen I PerfectBind DNA Column in ein frisches 2.0 ml Collection Tube stecken und 500 µl DNA Wash Buffer TB I auf die PerfectBind DNA Column pipettieren. PerfectBind DNA Column im Tube für 1 Minute bei x g* zentrifugieren. Säulendurchfluss und Collection Tube verwerfen. 5. Waschen II Mit 650 µl komplettiertem DNA Wash Buffer TB II (siehe S.3) wie unter Punkt 4 waschen. Säulendurchfluss und Collection Tube verwerfen. 6. Trocknen (Essentieller Schritt! Zeit nicht verkürzen!) PerfectBind DNA Column in ein neues 2.0 ml Collection Tube stecken und durch zweiminütiges Zentrifugieren bei x g* vollständig trocknen. 7. Elution PerfectBind DNA Column in ein sauberes 1.5 ml Zentrifugenröhrchen stecken und die DNA mit 50 µl vorgewärmten (auf 50 C) Elution Buffer oder sterilem, deionisierten Wasser eluieren. 15 D. Isolation von mykobakterieller DNA aus Gewebebiopsien ( z.b. Lymphknoten) Benötigte Materialien, die nicht mitgeliefert werden:! Schüttelwasserbad oder Thermomixer vorgewärmt auf 50 C und auf 95 C! 100 % Ethanol! Steriles, deionisiertes Wasser (optional)! Sterile DNase-freie Pipettenspitzen und Zentrifugenröhrchen! Elution Buffer bei 50 C vorwärmen 1. Zellwandverdau und Lyse Vorsicht im Umgang mit Mykobakterien; Infektionsgefahr! 1 mg bis max. 10 mg Gewebeprobe der Biopsie in ein 1.5 ml Reaktionsgefäß überführen. 400 µl DNA Lysis Puffer TB, 25 µl Proteinase K, sowie 20 µl Lysozym zur Gewebeprobe pipettieren und kurz vortexen. Den Ansatz im Thermomixer für min bei 50 C inkubieren. Wenn kein Thermomixer verfügbar ist, den Ansatz während der Inkubationszeit 4 6 x kurz vortexen. Anmerkung: Die Dauer der Lyse kann bei Bedarf verlängert werden. Reaktionsgefäß für weitere 30 min bei 95 C unter kontinuierlichem Schütteln inkubieren. 2. Laden und Binden 400 µl DNA Binding Buffer TB zugeben und durch Vortexen oder Pipettieren sorgfältig mischen. Eine PerfectBind DNA Column in ein 2.0 ml Collection Tube stecken und 600 µl des Ansatzes auf die PerfectBind DNA Column laden. Den Deckel schließen und für 2 Minuten bei x g* zentrifugieren. Säulendurchfluss verwerfen und Vorgang eventuell wiederholen, bis das gesamte Lysat auf die PerfectBind DNA Column geladen ist. Collection Tube verwerfen. 16 3. Waschen I PerfectBind DNA Column in ein frisches 2.0 ml Collection Tube stecken und 500 µl DNA Wash Buffer TB I auf die PerfectBind DNA Column pipettieren. PerfectBind DNA Column im Tube für 1 Minute bei x g* zentrifugieren. Säulendurchfluss und Collection Tube verwerfen. 4. Waschen II Mit 650 µl komplettiertem DNA Wash Buffer TB II (siehe S.3) wie unter Punkt 4 waschen. Säulendurchfluss und Collection Tube verwerfen. 5. Trocknen (Essentieller Schritt! 17 AUFKONZENTRIERUNG DER DNA Genomische DNA, die mit dem peqgold Mycobacteria DNA Kit aufgereinigt wurde, kann bei Bedarf noch weiter konzentriert werden. Hierzu NaCl bis zu einer Endkonzentration von 0.1 M und danach 2 Volumen absolutes Ethanol zugeben. Ansatz durch Vortexen sorgfältig mischen und für rund 10 Minuten bei 20 C inkubieren. Danach für 15 Minuten bei x g* zentrifugieren und Überstand verwerfen. 700 µl 80 % Ethanol zugeben und für 2 Minuten bei x g* zentrifugieren. Überstand verwerfen, Pellet für 2 Minuten lufttrocknen und DNA in 20 µl sterilem, deionisierten Wasser oder 10 mm Tris-HCl, ph 9.0 lösen. QUANTIFIZIERUNG UND LAGERUNG DER DNA Um die Konzentration und Reinheit einer DNA-Lösung zu bestimmen, muss die Absorption eines geeignet verdünnten Aliquots (10- bis 50-fach) bei 260 nm und 280 nm gemessen werden. Eine A 260-Einheit entspricht dabei 50 µg DNA/ml. Die Konzentration berechnet sich demnach wie folgt: DNA-Konzentration (µg/ml) = Absorption 260 x 50 x Verdünnungsfaktor Das A 260/280-Verhältnis reiner Nukleinsäuren liegt bei 2.0. Das mit dem peqgold Mycobacteria DNA Kit erzielbare Verhältnis von 1.7 bis 1.9 entspricht deshalb genomischer DNA mit einer Reinheit von 85 % bis 95 %. Alternativ können der ungefähre Ertrag und die Qualität der erhaltenen DNA auch durch Agarosegelelektrophorese mit anschließender Ethidiumbromidfärbung und Vergleich mit bekannten DNA-Proben bestimmt werden. Genomische DNA, die mit dem peqgold Mycobacteria DNA Kit aufgereinigt wurde, kann in Elution Buffer, 10 mm Tris-HCl (ph 9.0) oder sterilem, deionisierten Wasser für mehrere Jahre bei 20 C aufbewahrt werden. 21 INTRODUCTION The peqgold Mycobacteria DNA Kit allows rapid and reliable isolation of high-quality mycobacterial DNA from sputum, bronchoalveolar lavage or tissue samples (e.g. lymph nodes). One or several samples can be processed in less than 2 hours. The system combines the reversible nucleic acid binding properties of PerfectBind matrix with the speed and versatility of PerfectBind DNA Column technology to yield approximately up to 30 µg of DNA. There is no need for phenol/chloroform extractions. Time-consuming steps such as CsCl gradient ultracentrifugation or precipitation with isopropanol or ethanol are eliminated. Purified DNA is suitable for PCR, restriction digestion, and hybridization techniques. There are no organic extractions, thus reducing plastic waste and hands-on time to allow multiple samples to be processed in parallel. Mycobacterial DNA purified using the peqgold Mycobacteria DNA Mini Kit is ready for applications such as PCR, Southern blotting or RFLP analysis. THEORY The peqgold Mycobacteria DNA Kit uses the reversible nucleic acid binding properties of the PerfectBind matrix, combined with the speed of mini-column spin technology. A specifically formulated buffer system allows up to 30 µg of genomic DNA with fragment lengths up to 60 kbp to bind to the matrix. The extraction method includes a pretreatment of the sample with N-acetylcystein. The bacterial cell wall is then removed by Lysozyme treatment followed by Proteinase K digestion. Subsequent lysis and binding conditions are adjusted and the sample applied to a PerfectBind DNA Column. Two rapid wash steps remove trace salt and protein contaminants and finally DNA is eluted in water or Elution Buffer. 26 PEQGOLD MYCOBACTERIA DNA ISOLATION PROTOCOL A. Isolation of mycobacterial DNA from Sputum samples (200 µl) Materials required, but not supplied:! Shaking water bath or thermal mixer set to 37 C, 50 C, 68 C and 95 C! Absolute (96 % 100 %) ethanol! Sterile dh 2O (optional)! Nuclease-free 1.5 ml tubes! Prewarm Elution Buffer at 50 C 1. Isolation of the bacteria Take care when handling with mycobacteria; danger of infection! Transfer 200 µl of sputum sample in a 1.5 ml reaction tube and add 200 µl NAC buffer. Vortex shortly and incubate at RT for 20 min on a shaking platform (e.g. thermal mixer). If no thermal mixer is available, vortex the sample 3-4 times for 10 sec during incubation. Centrifuge at 8000 x g * (~ rpm) for 15 min. Remove the supernatant carefully but completely. Don t discard the pellet. 2. Cell wall digest and lysis Resuspend the bacterial pellet in 200 µl TE buffer. Add 15 µl Lysozyme and mix by pulsed vortexing for 5 s. Incubate the sample at 37 C for 30 min with continuous shaking. Note: Incubation time of lysis might need to be extended. After lysis with Lysozyme add 200 µl DNA Lysis Buffer TB, incubate the sample for 20 min at 95 C and cool down on ice for 2 min. With every elution with µl Elution Buffer or sterile deionized water, up to 70 % of bound DNA will be eluted. Two elution rounds allow a recovery rate of approx. 90 %. Consider that multiple elution rounds increase the DNA yield but decrease the concentration. However buffer volumes under 50 µl result in a clear reduction of the yield. For the second elution the first eluate can also be used. Thereby the total yield will be increased with a higher end concentration. Absolute (96 % 100 %) ethanol! Sterile dh 2O (optional)! Nuclease-free 1.5 ml tubes! Additional NAC buffer must be ordered separately! Prewarm Elution Buffer at 50 C 1. Isolation of the bacteria Take care when handling with mycobacteria; danger of infection! Transfer up to 5 ml of sputum sample in a 15 ml reaction tube and inactivate the sample by incubation at 68 C for 30 min. Add an equal volume of NAC buffer, vortex shortly and incubate at room temperature for 20 min on a shaking platform (e.g. water bath). If no shaker is available, vortex the sample 3-4 times for 10 sec during incubation. Centrifuge at 2500 x g * (~3.000 rpm) for 15 min. Remove the supernatant carefully but completely. Don t discard the pellet. 2. Cell wall digest and lysis Resuspend the bacterial pellet in 200 µl TE buffer. Add 15 µl Lysozyme and mix by pulsed vortexing for 5 s. 30 C. Isolation of mycobacterial DNA from bronchoalveolar lavage sample Materials required, but not supplied:! Shaking water bath set to 37 C, 50 C and 95 C! Absolute (96 % 100 %) ethanol! Sterile dh 2O (optional)! Nuclease-free 1.5 ml tubes! Prewarm Elution Buffer at 50 C 1. Isolation of bacteria Transfer up to 1 ml of bronchoalveolar lavage sample into a reaction tube and centrifuge the sample at x g (~ rpm) for 15 min. Remove the supernatant carefully, but completely. Don t discard the pellet. 2. Cell wall digest and lysis Resuspend the bacterial pellet in 200 µl TE buffer. Add 15 µl Lysozyme and mix by pulsed vortexing for 5 s. Incubate the sample at 37 C for 30 min with continuous shaking. Note: Incubation time of lysis might need to be extended. After lysis with Lysozyme add 200 µl DNA Lysis Buffer TB, incubate the sample at 95 C for 20 min and cool down on ice for 2 min. Add 25 µl Proteinase K and incubate at 50 C for 30 min on a shaking platform (e.g. thermal mixer). If no thermal mixer is available, vortex the sample 3-4 times for 10 sec during incubation. 3. Load and bind Add 400 µl DNA Binding Buffer TB and mix well by pipetting up and down several times. Assemble a PerfectBind DNA Column in a 2.0 ml Collection Tube. Apply 600 µl to the column including any precipitate that may have formed. Centrifuge at x g* for 2 min to bind DNA. If there is residual sample transfer it to the column and centrifuge again. Discard the flow-through and Collection Tube. 4. Wash I Place the column into a fresh 2.0 ml Collection Tube and wash by adding 500 µl of DNA Wash Buffer TB I. Centrifuge at x g* for 1 min. 31 5. Wash II Wash with 650 µl DNA Wash Buffer TB II (completed with ethanol as described on page 18). Centrifuge at x g* for 1 min. Discard flow-through and keep the Collection Tube for the next step. 6. Dry (Important, do not skip this step!) Place the PerfectBind DNA Column in the 2.0 ml Collection Tube and centrifuge for 2 min at x g* to dry the column matrix. 7. Elution Place the column into a sterile 1.5 ml microfuge tube and add 50 µl of prewarmed (to 50 C) Elution Buffer or sterile dh 2O. Allow tubes to sit for 2 min at room temperature. 32 D. Isolation of mycobacterial DNA from tissue biopsies (e.g. lymph nodes) Materials required, but not supplied:! Shaking water bath set to 37 C, 50 C and 95 C! Absolute (96 % 100 %) ethanol! Sterile dh 2O (optional)! Nuclease-free 1.5 ml tubes! Prewarm Elution Buffer at 50 C 1. Homogenization and lysis Transfer from 1 mg up to max. 10 mg of biopsy tissue into a 1.5 ml reaction tube. Add 400 µl of Lysis Solution TB, 25 µl Proteinase K and 20 µl Lysozyme. Vortex shortly. Place the tube on a shaking platform (e.g. thermal mixer) and incubate at 50 C for min. If no thermal mixer is available, vortex the sample 4-6 times for 10 sec during incubation. Note: Incubation time of lysis might need to be extended. Continue by incubating at 95 C for 30 min with continuous shaking. 2. Load and bind Add 400 µl DNA Binding Buffer TB and mix well by pipetting up and down several times. Assemble a PerfectBind DNA Column in a 2.0 ml Collection Tube. Apply 600 µl to the column including any precipitate that may have formed. Centrifuge at x g* for 2 min to bind DNA. 34 CONCENTRATING THE DNA Genomic DNA purified with the peqgold Mycobacteria DNA Kit can be further concentrated if required. Add NaCl to a final concentration of 0.1 M and 2 sample volumes of absolute ethanol. Mix thoroughly by vortexing and incubate for 10 minutes at 20 C. Centrifuge for 15 minutes at x g* and discard the supernatant. Add 700 µl of 80 % ethanol and centrifuge for 2 minutes at x g*. Discard the supernatant, air-dry the pellet for 2 minutes and dissolve the DNA in 20 µl of sterile, deionised water or 10 mm Tris-HCl, ph 9.0. QUANTITATION AND STORAGE OF DNA To determine the concentration and the purity of a DNA containing solution, the absorbance of a 10- to 50-fold diluted aliquot is measured at 260 nm and 280 nm in a spectrophotometer. One A 260 unit corresponds to 50 µg of DNA per ml. The concentration can be determined as follows: DNA concentration (µg/ml) = absorbance 260 x 50 x dilution factor The A 260/280 ratio of pure nucleic acids is 2.0. Generally genomic DNA isolated with the peqgold Mycobacteria DNA Mini Kit shows ratios between 1.7 and 1.9 corresponding to a purity of 85 % to 95 %. Alternatively the approximate yield and the quality of the received DNA can also be determined by agarose gel electrophoresis with subsequent ethidium bromide staining and comparison with well-known DNA samples. Genomic DNA isolated with peqgold Mycobacteria DNA Kits can be stored at 20 C for years if eluted in Elution buffer, 10 mm Tris-HCl, ph 9.0 or sterile, deionized water. Avoid centrifugation at speeds higher than specified. The material can be removed from the eluate by centrifugation - it will not interfere with PCR or restriction digests. Repeat the procedure, this time making sure to mix the sample with DNA Binding Buffer TB immediately and completely. Do not centrifuge longer or faster as described. Matrix material does not interfere with enzyme reactions and can be removed by pelleting.
