4 EINLEITUNG Die Aufreinigung von DNA aus Agarosegelen ist eine gängige Technik, um spezifische Fragmente aus komplexen Reaktionsgemischen zu isolieren. Dabei kommt es allerdings in vielen Fällen zu Problemen mit der vollständigen Entfernung der Agarose (was nachteilige Auswirkungen auf Folgeanwendungen haben kann), zum Scheren der DNA oder zu unbefriedigend niedrigen Erträgen Schwierigkeiten, die bei Verwendung des peqgold MicroSpin Gel Extraction Kits nicht auftreten. Mit seiner Hilfe können aus allen Arten von Agarosegelen DNA-Fragmente mit einer Größe zwischen 60 bp und 40 kbp in einem geringen Volumen von µl und somit sehr konzentriert, extrahiert werden. Hierbei sind Wiederfindungsraten von 80 % erreichbar. Jede PerfectBind MicroSpin DNA-Säule kann bis zu 10 µg DNA binden. DNA, die mit dem peqgold MicroSpin Gel Extraction Kit extrahiert wurde, kann direkt für alle Arten von Folgeexperimenten, wie Ligationen, PCRs, Sequenzierungen, Restriktionsverdaus und unterschiedlichste Labeling-Reaktionen eingesetzt werden. FUNKTIONSPRINZIP Das Gelstück mit der interessierenden Bande wird ausgeschnitten und in Bindepuffer gelöst. Die erhaltene Lösung wird durch eine PerfectBind MicroSpin DNA-Säule zentrifugiert, in der die DNA reversibel an eine PerfectBind Silikamembran binden kann. Bei einer Umgebungstemperatur von C bleiben die Komponenten des Kits für mindestens 12 Monate ab Lieferung stabil. Es muss darauf geachtet werden, dass die Flasche mit Bindepuffer zwischen zwei Anwendungen immer dicht verschlossen ist. Das Arbeiten mit peqgold Kits liefert zuverlässig sehr gute Resultate, wenn die Extraktionen sorgfältig nach den Anweisungen der Protokolle ausgeführt werden.! 8 PEQGOLD MICROSPIN GEL EXTRACTION KIT PROTOKOLL Benötigte Materialien, die nicht im Lieferumfang enthalten sind:! 100 % Ethanol! Sterile 1.5 ml / 2 ml Zentrifugenröhrchen (farblos)! Steriles dh 2O oder steriler TE-Puffer (optional)! evtl. 3 M Na-Acetat, ph DNA Auftrennung DNA-Fragmente durch Agarosegelelektrophorese auftrennen und mittels Ethidiumbromidfärbung sichtbar machen. Für die Gelelektrophorese können alle Arten von Agarosen verwendet werden. Als Laufpuffer sollte vorzugsweise frisches TAE benutzt werden, da mehrfach verwendeter Puffer einen erhöhten ph-wert aufweist, der den Extraktionsertrag mindert. Es kann auch frisches TBE eingesetzt werden, das aber in der Regel ebenfalls zu schlechteren Erträgen führt. 2. Ausschneiden der Bande Gewünschte Bande nach dem Trennen der DNA mit möglichst wenig überschüssiger Agarose unter UV-Licht ausschneiden. Dabei möglichst langwelliges UV-Licht verwenden und Expositionszeiten über 30 Sekunden vermeiden. Gelstück in ein vorgewogenes, sauberes 2 ml Zentrifugenröhrchen überführen. UV-Licht bewirkt Verbrennungen der Haut und schädigt die Augen. Bei entsprechenden Arbeiten muss deshalb ein Augen- oder besser ein Gesichtsschutz getragen werden. 3. Lösen der Agarose Durch Wiegen des Gelstücks dessen ungefähres Gewicht bestimmen. Bei einem Gelstück von ca. 150 mg 500 µl GP-Buffer zugeben. Bei Gelstücken größer 150 mg ein ungefähres Volumen von 1 ml GP-Buffer zugeben und mischen. Mischung für ca. 10 Minuten bei 50 C bis 65 C in einem Wasserbad oder Heizblock inkubieren, dabei alle 2-3 Minuten schütteln oder vortexen. Sollten nach 10 Minuten noch Reste des Agarosestücks erkennbar sein, muss die Inkubation bis zum vollständigen Lösen der Agarose fortgesetzt werden. Nicht über 65 C erhitzen! Ein zu starkes Erhitzen der Agarose kann zu einer Beeinträchtigung der DNA führen. peqgold MicroSpin Gel Extraction Kit 5 Art.-Nr

9 4. Überprüfen des ph-wertes Nach dem vollständigen Lösen der Agarose sollte der GP-Buffer eine hellgelbe Farbe aufweisen. Ist die Farbe orange oder rötlich, ist die Zugabe von 5 µl einer 3 M Na-Acetat- Lösung, ph 5.2, und kurzes Mischen erforderlich. Die Farbe sollte anschließend wieder in helles Gelb umschlagen (entsprechend der Farbe des GP-Buffers vor Zugabe und Lösen der Agarose). Die Effizienz der DNA-Bindung an die PerfectBind Säulenmatrix ist in hohem Maße abhängig vom ph-wert. Der korrekte ph wird durch die gelbe Farbe des GP-Buffers angezeigt. Liegt der ph bei einem Wert > 7.5 (orange oder rote Farbe des Puffers), ist die vollständige Bindung der DNA an die Matrix nicht gewährleistet. Die Ausbeute kann erheblich beeinträchtigt werden. 5. Laden und Binden Zugabe von 250 µl MCP-Buffer, wenn 500 µl GP-Buffer verwendet wurden, ansonsten 500 µl MCP-Buffer dem 1ml GP-Buffer zufügen und anschließend vortexen. Eine PerfectBind MicroSpin DNA Column in ein 2 ml Collection Tube stecken und 750 µl der DNA/Agarose/GP-/MCP-Lösung auf die Säule pipettieren. Collection Tube mit Säule für 1 Minute bei x g* und Raumtemperatur zentrifugieren. Säulendurchfluss verwerfen. Für Volumina > 750 µl Säule erneut mit maximal 750 µl laden und Zentrifugationsschritt wiederholen. Dabei ist zu beachten, dass die maximale Bindekapazität der Säule bei rund 10 µg liegt. Bei größeren DNA-Mengen sollte die Probe auf eine geeignete Anzahl von Säulen verteilt werden. 6. Waschen I 700 µl des komplettierten CG-Wash Buffers (Pufferkonzentrat plus 5 Volumina 100 % Ethanol) auf die Säule pipettieren, 2 3 Minuten warten, anschließend für 1 Minute bei x g* zentrifugieren. Säulendurchfluss verwerfen. 7. Waschen II PerfectBind MicroSpin DNA Column wieder in das geleerte 2 ml Collection Tube stecken und 700 µl CG-Wash Buffer auf die Säule geben. Für 1 Minute bei x g* zentrifugieren. 8. Trocknen Zentrifugensäule in das geleerte 2 ml Collection Tube stecken und durch einminütiges Zentrifugieren bei x g* vollständig trocknen. * Umrechnung g (rcf) / rpm siehe Appendix, S. 23 peqgold MicroSpin Gel Extraction Kit 6 Art.-Nr

10 9. Elution MicroSpin Column in ein sauberes 1.5 ml Zentrifugenröhrchen stecken und die DNA mit 10 µl bis 20 µl Elution Buffer eluieren. Dazu die Elutionslösung direkt auf die Mitte der Säulenmatrix pipettieren und 2 Minuten bei Raumtemperatur inkubieren. Anschließend für 1 Minute bei x g* zentrifugieren. Dabei werden 80 % der gebundenen DNA eluiert. Eine optionale zweite Elution verbessert den absoluten Ertrag, erniedrigt jedoch die Konzentration. QUANTIFIZIERUNG DER DNA Um die Konzentration und Reinheit einer DNA-Lösung zu bestimmen, muss die Absorption eines geeignet verdünnten Aliquots (10- bis 50-fach) bei 260 nm und 280 nm gemessen werden. Eine A 260-Einheit entspricht dabei 50 µg DNA/ml. Die Konzentration berechnet sich demnach wie folgt: DNA-Konzentration (µg/ml) = Absorption 260 x 50 x Verdünnungsfaktor Das A 260/280-Verhältnis ist ein Indikator für die Reinheit der isolierten Nukleinsäuren. Die mit dem peqgold MicroSpin Gel Extraction Kit erzielbaren Werte von 1.8 bis 2.0 entsprechen DNA einer Reinheit von 90 % bis 100 %. 11 TROUBLESHOOTING TIPS Problem Ursache Abhilfe Niedrige DNA- Erträge. Zu wenig GP-Buffer zum Gel gegeben. Gelstück nicht vollständig im GP- Buffer gelöst. Ungeeigneter Elutionspuffer. TAE-Laufpuffer war nicht frisch. Unzureichende Elution. GP-Buffer zugeben (wie im Manual angegeben). Sicherstellen, dass die Temperatur des Wasserbades bzw. Heizblockes 50 C bis 65 C beträgt und Gelstück vollständig schmelzen lassen. Gegebenenfalls mehr GP-Buffer zugeben. Elution wenn möglich mit dem mitgelieferten Elution Buffer durchführen. Bei mehrfacher Benutzung verliert TAE seine Pufferkapazität und erhält einen steigenden ph-wert. Dadurch steigt auch der ph-wert der DNA/Agaroselösung, so dass die DNA-Bindung an der PerfectBind Matrix beeinträchtigt wird. Nach Lösen des Agarosestückes Farbe des GP-Buffers überprüfen und gegebenenfalls durch Zugabe von 5 µl einer 3 M Na-Acetat-Lösung, ph 5.2, korrigieren. Zur Gelreinigung immer frisch angesetzten TAE-Puffer verwenden. Elutionspuffer in die Mitte der PerfectBind Säule geben, 2 Minuten einwirken lassen. Evtl. 12 PEQGOLD MICROSPIN PCR PURIFICATION PROTOKOLL Benötigte Materialien, die nicht mitgeliefert werden:! 100 % Ethanol! Sterile 1.5 ml / 2 ml Zentrifugenröhrchen 1. Agarosegelanalyse des PCR-Ansatzes PCR-Ansatz durch Agarosegelelektrophorese fraktionieren und mittels Ethidiumbromidfärbung sichtbar machen, um den Erfolg und die Qualität der Amplifikationsreaktion zu verifizieren. 2. Laden und Binden Je 50µl PCR-Ansatz durch Vortexen sorgfältig mit 450 µl GP-Buffer und 250 µl MCP- Buffer mischen. Eine PerfectBind Microspin DNA Column in ein 2 ml Collection Tube stecken und maximal 750 µl der Mischung aus PCR-Ansatz, GP-Buffer und MCP-Buffer auf die Säule pipettieren. 1 Minute bei x g* bei Raumtemperatur zentrifugieren. Säulendurchfluss verwerfen und Collection Tube weiterverwenden. Beträgt das Probenvolumen mehr als 750 µl, so kann das gesamte Volumen in mehreren Schritten auf die Säule geladen werden. Hiefür Schritt 2 mehrmals wiederholen. 3. Waschen 700 µl des komplettierten CG-Wash Buffer (Pufferkonzentrat plus 5 Volumen absolutes Ethanol) auf die Säule pipettieren und für 1 Minute bei x g* durch die Säule zentrifugieren. Säulendurchfluss verwerfen. 4. Trocknen Zentrifugensäule in das geleerte 2 ml Collection Tube stecken und durch einminütiges Zentrifugieren bei x g* vollständig trocknen. 5. Elution Zentrifugensäule in ein sauberes 1.5 ml Zentrifugenröhrchen stecken und die DNA mit µl DNA Elution Buffer eluieren. Dazu Elution Buffer direkt auf die Säulenmatrix pipettieren und für 2 Minute bei Raumtemperatur inkubieren. Anschließend 1 Minute bei x g* zentrifugieren. Dabei werden 80 % bis 90 % der gebundenen DNA eluiert. 13 QUANTIFIZIERUNG UND LAGERUNG DER DNA Um die Konzentration und Reinheit einer DNA-Lösung zu bestimmen, muss die Absorption eines geeignet verdünnten Aliquots (10- bis 50-fach) bei 260 nm und 280 nm gemessen werden. Eine A 260-Einheit entspricht dabei 50 µg DNA/ml. 15 INTRODUCTION The peqgold family of products is an innovative system that radically simplifies extraction and purification of nucleic acids from a variety of sources. Key to the system is the new PerfectBind matrix that specifically, but reversibly, binds DNA or RNA under certain optimal conditions allowing proteins and other contaminants to be removed. Nucleic acids are easily eluted with deionized water or low salt buffer. The MicroSpin DNA Gel Extraction Kit is a convenient system for fast and reliable purification of DNA from agarose gels, PCR reactions or enzyme reactions (such as labeling reaction) with relative small elution volume of µl. The method uses PerfectBind technology to recover DNA bands 60 bp 40 kb DNA free of agarose, oligonucleotides, nucleotides and polymerase in yields exceeding 80 %. Binding conditions are adjusted by addition of a specially formulated buffer, and the sample is applied to a PerfectBind DNA spin-column. Following a rapid wash step, DNA is eluted with deionized water (or low salt buffer) and ready for other applications. No organic extractions or alcohol precipitations means safe and rapid processing of multiple samples in parallel. The product is suitable for T-A ligations, PCR sequencing, restriction digestion, or various labelling reactions. In addition the kit can be used to purify DNA from any other enzymatic reaction. 19 PEQGOLD GEL EXTRACTION KIT PROTOCOL Materials required, but not supplied:! 100 % Ethanol! TE buffer or sterile deionized water! Sterile 1.5 ml / 2 ml centrifuge tubes 1. DNA separation Perform agarose /ethidium bromide gel electrophoresis to fractionate DNA fragments. Any type or grade of agarose may be used. It is strongly recommended to use fresh TAE buffer as running buffer. Do not reuse running buffer as its ph is increased and will reduce yields. Fresh TBE may also be used, but usually gives lower yields. 2. Excision of DNA bands When adequate separation of bands has occurred, carefully excise the DNA fragment of interest using a UV light box ensuring not to take more agarose gel as necessary. Avoid more than 30 seconds exposure of UV light to the DNA. Transfer the gel slice to a fresh 2 ml microcentrifuge tube. Always use protective eye-ware or better a UV shield when working with UV light. 3. Dilution of agarose Determine the approximate volume of the gel slice by weighing it in the 2 ml microfuge tube. Add 500 µl of GP-Buffer for gel slices up to 150 mg. For gel slices > 150 mg add 1 ml of GP-Buffer. Incubate the mixture at 50 C 65 C for 10 min or until the gel has completely melted. Mix by shaking or vortex the tube every 2 3 minutes. 4. Monitoring of ph value GP-Buffer should have a light yellow color after dissolving the agarose piece. If the color of the mixture becomes orange or red, add 5 µl of 3 M sodium acetate, ph 5.2 and mix thoroughly to bring the ph down. After this adjustment, the colour of the Gel/GP-Buffer mixture should be light yellow (similar to the original GP-Buffer). DNA binding efficiency to the column matrix is highly dependent of the ph value. The correct ph value is indicated by a light yellow color of the GP-Buffer. 20 5. Load and Bind Add 250 µl MCP-Buffer to the agarose/gp solution if you have added 500 µl GP-Buffer, or add 500 µl MCP-Buffer if you have used 1 ml GP-Buffer. Mix the suspension by vortexing. Place a fresh PerfectBind MicroSpin DNA column in a 2 ml collection tube and add 750 µl of the DNA/agarose solution. Centrifuge the spin column / collection tube assembly for 1 min at x g*. Discard the flow-through and keep the collection tube for further steps. For volumes higher than 750 µl load the column again and centrifuge successively, 750 µl at a time. Each PerfectBind MicroSpin extraction column has a total capacity of 10 µg DNA. If the expected yield is higher, divide the sample into the appropriate number of columns 6. Wash Place the PerfectBind MicroSpin DNA column in the collection tube already used and add 700 µl of CG-Wash Buffer diluted with ethanol. Centrifuge at x g* for 1 min at room temperature. Discard the flow-through liquid and repeat step 5 with another 700 µl CG-Wash Buffer. 7. Dry (Important, do not skip this step!) Place the PerfectBind MicroSpin DNA column containing your DNA in the collection tube used in step 5 and centrifuge for 1 min at x g* to dry the column matrix. This step is essential to remove ethanol from the column. 8. Elution Place the PerfectBind MicroSpin DNA column into a fresh 1.5 ml microcentrifuge tube. Add µl (depending on the desired final concentration of DNA) Elution Buffer directly to the binding matrix in the spin column and incubate for 2 minutes at room temperature. Centrifuge for 1 min at x g* to elute DNA. This first elution represents approximately 70 % of the bound DNA. 21 YIELD AND QUALITY OF DNA Determine the absorption of an appropriate dilution (20- to 50-fold) of the sample at 260 nm and at 280 nm. One A 260-unit is about 50µg DNA/ml. The DNA concentration is calculated as follows: DNA conc. (µg/ml) = Absorption Dilution Factor The ratio of A 260/280 is an indication of nucleic acid purity. A value higher than 1.8 indicates > 90 % nucleic acid. Typically, the majority of the DNA eluted is in monomeric supercoiled form, though concatamers may also be present. Alternatively, quantity (as well as quality) can be determined by agarose /ethidium bromide gelelectrophoresis in comparison to DNA samples of known concentrations. 23 PURIFICATION AND CONCENTRATION OF PCR PRODUCTS Please read this booklet thoroughly to ensure that you are familiar with the entire procedure. PeqGOLD Kits are designed to be simple, fast, and reliable provided that all steps are followed diligently. All centrifugation steps must be performed at room temperature. 1. Load and Bind Determine the volume of the PCR reaction, transfer to a clean 1.5 ml microfuge tube and add 450 µl of GP-Buffer and 250 µl MCP-Buffer to each 50 µl of the PCR reaction. Vortex thoroughly. Apply a maximum of 700 µl of the sample to a PerfectBind MicroSpin DNA column assembled in a clean 2 ml collection tube (provided) and centrifuge in a microcentrifuge at x g* for 1 min at room temperature. Discard the liquid. If the sample volume is more than 700 µl, load the remaining sample to the column and centrifuge as above. 2. Wash Place the PerfectBind MicroSpin DNA column in the collection tube already used and add 700 µl of CG-Wash Buffer diluted with ethanol. Centrifuge at x g* for 1 min at room temperature. Discard the flow-through liquid 3. Dry Place the PerfectBind MicroSpin DNA column containing your DNA in the collection tube and centrifuge for 1 min at x g* to dry the column matrix.
