3 Summary In the recent years, RNA has definitively emerged from being seen as only an information carrier from the DNA to the protein. RNAs are crucial for the tight regulation of many biochemical processes of life. In bacteria, srnas (small regulatory RNAs) coordinate global changes in gene expression. While the physiological roles of many srnas are known, their molecular mechanisms of actions are far from being understood. The most important global regulatory system responsible for bacterial virulence is the Csr/Rsm system. A homo-dimeric protein (CsrA/RsmE) binds to the ribosome binding site (RBS) of a subset of mrnas repressing their translation initiation. Certain physiological changes require the expression of one or several srnas (CsrB/RsmZ) that sequester the CsrA/RsmE protein from the RBS, activating translation initiation. However, the molecular mechanism of translation derepression is only partially understood on the molecular and atomic level. The aim of this thesis is to investigate how the srna RsmZ is capable of sequestering the RsmE protein from the RBS of the hcna mrna in Pseudomonas fluorescens. Both the srna and the mrna contain many GGA motifs that potentially could bind the RsmE protein dimer. Understanding the process of translation derepression requires knowledge about the binding of several RsmE protein dimers onto the srna and the mrna at the molecular level. The first level of complexity involves the binding of a single GGA binding motif to the RsmE protein. We could demonstrate that all eight GGA motifs on the RsmZ srna and all five GGA motifs on the hcna mrna are binding RsmE but with affinities covering five orders of magnitude. Solving the solution NMR structures of four stem loops and one single-stranded RNA containing this GGA motif in complex with RsmE allowed us to correlate a certain sequence surrounding the GGA motif with its affinity for RsmE. On the second level of binding complexity, we were mapping the different binding sites of the RsmE protein onto the entire RsmZ srna and the 5 UTR of the hcna mrna using NMR spectroscopy. This required the development of an efficient, fast and flexible approach for multiple segmental isotope labeling of RNA. With this method, we could demonstrate that five RsmE protein dimers bind to the RsmZ srna sequentially but more important also specifically to certain GGA motifs involving several levels of cooperativity. The binding of the third RsmE protein dimer onto the srna was cooperative providing the srna with a high concentration of strong binding sites. This permits efficient competition for RsmE with the mrna, to which only one RsmE protein dimer binds with high affinity. Once the srna has performed its task of sequestering the RsmE protein, it has to be targeted for degradation. We could show that the RsmZ srna is specifically cleaved at two major sites by RNase E

4 truncating the protective terminator. While RsmZ is also degraded if one or two RsmE proteins are bound, the binding of the third RsmE protein converts the srna from a RNA degradation accessible to a protected form. To understand the molecular basis of the protective effect induced by the RsmE dimer 3, we determined the solution structure of the 70 kda complex of RsmZ bound to three RsmE proteins dimers. For this, we had to develop a novel modular approach, which includes the measurement of longrange EPR distance restraints. Strikingly, two conformations are present in solution, which both have a shape of a plate with diameter of around 90 Å and a thickness of 50 Å. The structures rationalize the protective effect of the third RsmE protein binding to the RsmZ srna. While one RNase E cleavage site is directly bound to the third RsmE protein, the other site is sterically not accessible for cleavage upon binding of the third RsmE protein. In summary, by first developing an approach for multiple segmental isotope labeling of RNA and second, by solving the structures of both conformers simultaneously present in solution of the 70 kda quaternary complex of the RsmZ srna bound to 3 RsmE protein dimers, we could shed light into the mechanism of action of the regulatory srna RsmZ in derepressing translation initiation.

5 Zusammenfassung RNA ist in den letzten Jahren definitiv aus dem Schatten getreten nur ein Informationsbote zwischen der DNA und einem Protein zu sein. RNA is unabdingbar für die Regulierung von vielen biochemischen Prozessen. Kleine regulatorische RNAs (srnas) koordinieren viele globale Änderungen der Genexpression in Bakterien. Während man die physiologischen Aufgaben von vielen srnas kennt, sind deren molekularen Wirkungsmechanismen nicht gut verstanden. Eines der wichtigsten globalen regulatorischen Systemen, die für die Ansteckungskraft der Bakterien verantwortlich ist, ist das Csr/Rsm System. Ein homodimeres Protein (mit den Namen: CsrA oder RsmA) bindet an die ribosomalen Bindungsstellen einer gewissen Anzahl von mrnas (Boten RNAs). Dabei unterdrücken sie die Aktivierung der Proteinsynthese. Gewisse physiologische Änderungen erfordern die Expression von einer oder mehreren srnas (mit den Namen: CsrB oder RsmZ), die das CsrA/RsmA Protein von der ribosomalen Bindungsstelle entfernen und dementsprechend die Proteinsynthese aktivieren. Der molekulare Mechanismus zur Unterdrückung der Proteinsynthese ist auf der molekularen und atomaren Ebene nur teilweise verstanden. Das Ziel dieser Doktorarbeit ist es zu erforschen wie die srna RsmZ fähig ist das RsmE Protein von der ribosomalen Bindungsstelle der hcna mrna im Bakterium Pseudomonas fluorescens zu entfernen. Die srna als auch die mrna enthalten viele GGA Motive die potenziell das RsmE Protein Dimer binden können. Um den Prozess der Unterdrückung der Proteinsynthese zu verstehen, muss ein Wissen über die Bindung von mehreren RsmE Protein Dimeren auf die srna und die mrna auf molekularer Ebene vorhanden sein. Die erste Stufe der Bindungskomplexität beinhaltet die Bindung eines einzelnenen GGA Motivs an das RsmE Protein. Wir konnten nachweisen, dass all acht GGA Motive auf der srna RsmZ und alle fünf GGA Motive auf der hcna mrna das RsmE Protein binden können und zwar mit Affinitäten, die fünf Grössenordungen umfassen. Die Aufklärung der NMR Strukturen von vier helicalen und einer einzelsträngigen RNA, die dieses GGA Motiv enthalten und die an das RsmE Protein gebunden sind, ermöglichen eine gewisse RNA Sequenz, die das GGA Motiv umgibt, mit dessen Affinität für das RsmE Protein zu korrelieren. Auf der zweiten Stufe der Bindungskomplexität, haben wir die verschiedenen Bindungstellen nicht mehr isoliert aber im Kontext der ganzen RsmZ srna and der ganzen 5 UTR der hcna mrna (5 -Ende der mrna, das nicht translatiert wird) mit NMR Spektroskopie entschlüsselt. Dies setzte die Entwicklung einer effizienten, schnellen und flexiblen Methode voraus, mit der man mehrere Segmente innerhalb einer RNA isotopisch markieren kann. Mit dieser Methode konnten wir zeigen, dass fünf RsmE Protein Dimere die RsmZ srna sequenziell aber noch wichtiger auch spezifisch an bestimmte GGA Motive binden.

6 Diese Bindungsereignisse umfassen verschiedene Stufen von kooperativen Effekten. Die Bindung des dritten RsmE Protein Dimeren auf die srna ist kooperativ, was der RNA eine hohe Konzentration an starken Bindungsstellen beschafft. Dies erlaubt der srna effizient mit der mrna, zu welcher nur ein einzelnes RsmE Protein Dimer mit hoher Affinität binden kann, um das RsmE Protein zu konkurrieren. Alsbald die srna ihre Aufgabe, das RsmE Protein zu binden, erledigt hat, muss es degradiert werden. Wir konnten zeigen, das die RsmZ srna spezifisch vor allem an zwei Stellen durch die RNase E geschnitten wird, was zu einer Abspaltung des schützenden Terminators führt. Während die RsmZ srna auch degradiert wird, wenn ein oder zwei RsmE Proteine daran gebunden sind, verwandelt die Bindung des dritten RsmE Protein Dimeren die RNA von einer der Degradation zugänglichen zu einer geschützten Form. Um die molekulare Basis für den schützenden Effekt, der durch das RsmE Protein Dimer 3 induziert wird, zu verstehen, haben wir die Struktur des 70 kda Komplexes der RsmZ srna, die an drei RsmE Protein Dimere gebunden ist, gelöst. Um das Ziel zu erreichen, mussten wir einen modularen Ansatz entwickeln, der die Messung von weitreichenden Distanzen mittles EPR (Elektron paramagnetische Resonanz Spektroskopie) enthält. Auffallenderweise gibt es in Lösung zwei Konformere. Beide haben die Form einer Scheibe mit einem Durchmesser von 90 Å und einer Dicke von 50 Å. Die Strukturen erklären den schützenden Effekt vom dritten RsmE Protein, das an die RsmZ srna bindet. Während eine RNase E Schnittstelle direkt durch das dritte RsmE Protein gebunden ist, ist die andere Schnittstelle durch die Bindung vom dritten RsmE Protein nicht mehr für einen RNase E Angriff zugänglich. Zusammenfassend, konnten wir Aufschluss über den Wirkungsmechanismus der RsmZ srna in der Aktivierung der Proteinexpression geben indem wir zuerst eine Methode entwickelt haben, die die segmentelle isotopische Markierung einer RNA erlaubt und zweitens, indem wir die Strukturen von beiden Konformeren des 70 kda quaternären Komplexes, welche gleichzeitig in Lösung vorkommen, gelöst haben.
